Flynn was raised on the south side Chicago. He is of Irish descent and was raised Catholic. From a young age the family moved to Waukegan in Illinois. In 1978, while an Waukegan East High school student, he and his partner Mike Shklair won the Illinois Individual Events state championship in "Humorous Duet Acting." Flynn completed his studies at Bradley University in Peoria in Illinois in 1982. He then moved to Chicago to pursue acting. Flynn was part of the Bradley University Speech Team, which is renowned nationally. He also appeared in the Goodman and Steppenwolf Theaters. Flynn was nominated to receive the Joseph Jefferson Award ("Actor In the Principal Role") for his performance in The Ballad of the Sad Cafe. He also appeared on stage at the Improv Olympic as well as the Second City Comedy Troupe.Flynn initially tried out for the part as Dr. Cox in the popular show Scrubs and was then offered the role of Janitor instead. Although he was originally only cast for the first episode, he was so popular that he became a regular, playing an unnamed character Janitor who focuses all of his energies to menacing young Dr. John "J.D." Dorian. Furthermore, his role as an Chicago Transit Authority police officer in The Fugitive was used in a subplot of the Scrubs episode "My Friend the Doctor" when J.D. Flynn is seen in the film. Flynn believes that Flynn's character as a Janitor is actually his character.
