Flynn was born on the south side of Chicago. He's of Irish origin and was raised Catholic. At an early age the family moved to Waukegan in Illinois. As student at Waukegan East High School in 1978, he along with his friend Mike Shklair won an Illinois Individual Events state championship for "Humorous Duet Acting". Flynn graduated from Bradley University in Peoria in Illinois in 1982. He then moved to Chicago in order to study acting. Flynn was a member of the nationally renowned Bradley University Speech Team.During his period in Chicago He performed in the famed Goodman and Steppenwolf Theatres. Flynn was nominated to win the Joseph Jefferson Award ("Actor In an a Principal Role") for his performance in The Ballad of the Sad Cafe. He also appeared at the Improv Olympics as well as the Second City Comedy Troupe.Flynn initially tried out for the role of Dr. Cox in the popular series Scrubs and was then offered the part as Janitor instead. Although he was only selected for the premiere episode, he became so popular that he became an ongoing character, playing a character known only as Janitor who is known for dedicating all his time to threatening young Dr. John "J.D." Dorian. His role as a Chicago Transit Authority officer in The Fugitive was also used in a subplot in the Scrubs episode "My My Friend The Doctor", when J.D. notices Flynn's character in the movie and believes that his character, Janitor, is actually the actor.
