Flynn was born on the south side of Chicago. Flynn has Irish descent, and was raised Catholic. He relocated to Waukegan, Illinois at an early age. In 1978, while an Waukegan East High school student, he and his partner Mike Shklair won the Illinois Individual Events state championship in "Humorous Duet Acting." Flynn completed his studies at Bradley University in Peoria in Illinois in 1982. He then moved to Chicago to study acting. Flynn was a member of the nationally-known Bradley University Speech Team.During his time in Chicago the actor performed with the renowned Goodman and Steppenwolf Theatres. Flynn was nominated for the Joseph Jefferson Award ("Actor in a Principal Role" for The Ballad of the Sad Cafe 1986). Flynn also appeared at the Improv Olympics and the Second City Comedy Troupe. He was originally selected to play Dr. Cox on the popular television show Scrubs but was instead assigned the role of Janitor. He was initially only part of the pilot episode. But, he became so well-known that he was a regular. His character, Janitor, is a menacing Dr. John "J.D." Dorian. Furthermore, his role as an Chicago Transit Authority police officer in The Fugitive was used in an unrelated plot of the Scrubs episode "My Friend the Doctor" when J.D. notices Flynn's character in the movie and believes that the character played by Flynn is the actual actor.
